When doing a Status Check, I assumed that the Specialty companies did not count as a "deployed Unit" when comparing the Fatigue level. Correct?

Correct, Specialty Units, uncommitted artillery, ployed Units, and routed Units (i.e. in the Reformation Area) do not count. Basically the *only* thing the counts are committed artillery, deployed infantry battalions and deployed cavalry squadron groups.
