My understanding is that fatigue can be allocated to specific troop types within a formation, so a formation with both infantry and artillery units can have both infantry fatigue and artillery fatigue, which affects the troops of each type separately.  When it comes to the status checks is it the combined fatigue scores for all troop types in the formation that is used to see if the formation will retreat or break?  I am assuming this the case but I cannot see this explicitly stated anywhere in the rules.

Yes, that is correct. Anything where the mechanic targets the Formation (i.e. Command, Ploy/Deploy, Assessments), all Fatigue is counted. Things that targets a specific Unit type (Artillery & Skirmishing, Combat) are only concerned with the Fatigue allocated to the troop class in question. We sometimes get the question: "What about 'commit a battery from Formation reserve'; it targets the Formation but it also targets a specific artillery battery?" – In this and similar situations, the intent is that a Leader Action is an attempt at coordination between the Force Commander and the Formation Commander, not a specific Unit, so all Fatigue is counted.
